The only problem with MGS3 last time I checked was that graphics emulation is not 'accurate', because post process effects have been disabled in PCSX2's hardware 3D plugins for compatibility purposes. You can see the difference in the opening cutscene as well as the first area - you see dark spots on the ground where normally they are lit up by sunlight.
The workaround for this is to switch to software mode (there's a keyboard shortcut so you can switch instantly in game to see the difference) but there are 2 major problems with software emulation: it's dirt slow unless you have a monstrosity of a PC and you can't tamper with resolution, anti-aliasing etc. Which really detracts from the visuals.
